RESUMO

Although the long-lasting effects of variation in early-life environment have been well documented across organisms, the underlying causal mechanisms are only recently starting to be unraveled. Yet understanding the underlying mechanisms of long-lasting effects can help us predict how organisms will respond to changing environments. Birds offer a great system in which to study developmental plasticity and its underlying mechanisms owing to the production of large external eggs and variation in developmental trajectories, combined with a long tradition of applied, physiological, ecological and evolutionary research. Epigenetic changes (such as DNA methylation) have been suggested to be a key mechanism mediating long-lasting effects of the early-life environment across taxa. More recently, changes in the early-life gut microbiome have been identified as another potential mediator of developmental plasticity. As a first step in understanding whether these mechanisms contribute to developmental plasticity in birds, this Review summarizes how changes in early-life environment (both prenatal and postnatal) influence epigenetic markers and the gut microbiome. The literature shows how both early-life biotic (such as resources and social environment) and abiotic (thermal environment and various anthropogenic stressors) factors modify epigenetic markers and the gut microbiome in birds, yet data concerning many other environmental factors are limited. The causal links of these modifications to lasting phenotypic changes are still scarce, but changes in the hypothalamic-pituitary-adrenal axis have been identified as one putative pathway. This Review identifies several knowledge gaps, including data on the long-term effects, stability of the molecular changes, and lack of diversity in the systems studied, and provides directions for future research.

Radial porosity profiles (RPP) are a new quantitative osteohistological parameter designed to capture the dynamic changes in the primary porosity of limb bones through ontogeny, providing insights into skeletal growth and functional development of extant and extinct vertebrates. Previous work hypothesized that RPP channelization-the intraskeletal alignment of RPPs across different bones resulting from similar cortical compaction patterns-indicates increasing locomotor performance of the developing limbs. By investigating RPPs in ontogenetic series of pheasants, pigeons and ducks representing distinct locomotor developmental strategies, we test this hypothesis here and show that RPPs are indeed powerful osteohistological correlates of locomotor ontogeny. Qualitative and quantitative analyses reveal strong association between RPP channelization and fledging, the most drastic locomotor transition in the life history of volant birds. The channelization signal is less clear in precocial leg function; however, when additional intraskeletal and intercohort RPP characteristics are considered, patterns related to leg precocity can also be identified. Thus, we demonstrate that RPPs can be used in future by palaeobiologists to generate breakthroughs in the study of the ontogeny and evolution of flight in fossil birds and pterosaurs. With further baseline data collection from modern terrestrial vertebrates, RPPs could also test hypotheses regarding ontogenetic postural shifts in dinosaurs and other terrestrial archosaurs.

Recent studies have clearly shown that vitamin D3 is a crucial regulator of the female reproductive process in humans and animals. Knowledge of the expression of vitamin D3 receptors and related molecules in the female reproductive organs such as ovaries, uterus, oviduct, or placenta under physiological and pathological conditions highlights its contribution to the proper function of the reproductive system in females. Furthermore, vitamin D3 deficiency leads to serious reproductive disturbances and pathologies including ovarian cysts. Although the influence of vitamin D3 on the reproductive processes of humans and rodents has been extensively described, the association between vitamin D3 and female reproductive function in farm animals, birds, and fish has rarely been summarized. In this review, we provide an overview of the role of vitamin D3 in the reproductive system of those animals, with special attention paid to the expression of vitamin D3 receptors and its metabolic molecules. This updated information could be essential for better understanding animal physiology and overcoming the incidence of infertility, which is crucial for optimizing reproductive outcomes in female livestock.

The notarium is a rigid bony structure, which resulted from the fusion of thoracic vertebrae of some pterosaurs and birds. It is high variable, ranging from two to six fused thoracic vertebrae. In this study, we reviewed and analyzed approximately 270 specimens of neornithine birds (representing 80% of the living orders) and some fossils in order to identify the number of fused vertebrae, degree and sites of vertebral fusion, occurrence of sutures, and other structures of potential phylogenetic and functional significance. These data were analyzed using a recent time-calibrated molecular phylogenetic tree and principal component analyses analysis evaluating the relationship with long bones in order to reconstruct macroevolutionary trends related to the evolution of the notarium. The occurrence of this structure shows a mosaic distribution over neornithine phylogeny, originating several times independently, especially during the Paleogene, in predominantly ground-dwelling forms. The notarium of these groups is characterized by: neural spines fused into single structure, intervertebral openings small to absent, large ventral keels forming ventral plates, and fused transverse processes. Derived neornithines, such as aquatic forms and long-legged birds, have a tendency to display a decreased degree of fusion between the vertebrae, which may indicate a reduction or disappearance of the notarium.

Many authors have suggested that the vulnerability of montane biodiversity to climate change worldwide is significantly higher than in most other ecosystems. Despite the extensive variety of studies predicting severe impacts of climate change globally, few studies have empirically validated the predicted changes in distribution and population density. Here, we used 17 years (2000-2016) of standardised bird monitoring across latitudinal/elevational gradients in the rainforest of the Australian Wet Tropics World Heritage Area to assess changes in local abundance and elevational distribution. We used relative abundance in 1977 surveys across 114 sites ranging from 0-1500m above sea level and utilised a trend analysis approach (TRIM) to investigate elevational shifts in abundance of 42 species. The local abundance of most mid and high elevation species has declined at the lower edges of their distribution by >40% while lowland species increased by up to 190% into higher elevation areas. Upland-specialised species and regional endemics have undergone dramatic population declines of almost 50%. The "Outstanding Universal Value" of the Australian Wet Tropics World Heritage Area, one of the most irreplaceable biodiversity hotspots on Earth, is rapidly degrading. These observed impacts are likely to be similar in many tropical montane ecosystems globally.

The present paper aims to quantify how human-made changes in the upstream exacerbate climate change impacts on water birds' habitat in the downstream. To reduce climate change effects and design adaptation policies, it is important to identify whether human activities understate or overstate the effects of climate change in a region on its inhabitants. This paper also shows how human activities may magnify climate change impacts both locally and regionally. Land-use/land-cover change as the important sign of human-made destruction in an ecosystem was detected in the upstream of the Helmand basin over 40 years. Owing to conflicts in Afghanistan, studies on this basin are rare. The water bird's habitat suitability maps during the study period were created using the maximum entropy model and the multi-criteria evaluation method. The post-classification method was applied to show the land-use/land-cover change over 40 years. These results were compared to the area of suitable habitat for water birds. The findings of these analyses indicated that the irrigated farming was expanded in the upstream despite climate change and water limitation, while the water birds' habitat in the downstream was declined. These results revealed that the unsustainable pattern of farming and blocking water behind dams in the upstream exacerbated the negative effects of climate change on water birds' habitat in the downstream. The significance of this study is to demonstrate the role of human in exacerbating climate change impacts both locally and regionally.

The epidermal differentiation complex (EDC) encodes a group of unique proteins expressed in late epidermal differentiation. The EDC gave integuments new physicochemical properties and is critical in evolution. Recently, we showed ß-keratins, members of the EDC, undergo gene cluster switching with overexpression of SATB2 (Special AT-rich binding protein-2), considered a chromatin regulator. We wondered whether this unique regulatory mechanism is specific to ß-keratins or may be derived from and common to EDC members. Here we explore (1) the systematic expression patterns of non-ß-keratin EDC genes and their preferential expression in different skin appendages during development, (2) whether the expression of non-ß-keratin EDC sub-clusters are also regulated in clusters by SATB2. We analyzed bulk RNA-seq and ChIP-seq data and also evaluated the disrupted expression patterns caused by overexpressing SATB2. The results show that the expression of whole EDDA and EDQM sub-clusters are possibly mediated by enhancers in E14-feathers. Overexpressing SATB2 down-regulates the enriched EDCRP sub-cluster in feathers and the EDCH sub-cluster in beaks. These results reveal the potential of complex epigenetic regulation activities within the avian EDC, implying transcriptional regulation of EDC members acting at the gene and/or gene cluster level in a temporal and skin regional-specific fashion, which may contribute to the evolution of diverse avian integuments.

Animal movement is mainly determined by spatial and temporal changes in resource availability. For wetland specialists, the seasonal availability of surface water may be a major determinant of their movement patterns. This study is the first to examine the movements of Shoebills (Balaeniceps rex), an iconic and vulnerable bird species. Using GPS transmitters deployed on six immature and one adult Shoebills over a 5-year period, during which four immatures matured into adults, we analyse their home ranges and distances moved in the Bangweulu Wetlands, Zambia. We relate their movements at the start of the rainy season (October to December) to changes in Normalized Difference Water Index (NDWI), a proxy for surface water. We show that Shoebills stay in the Bangweulu Wetlands all year round, moving less than 3 km per day on 81% of days. However, average annual home ranges were large, with high individual variability, but were similar between age classes. Immature and adult Shoebills responded differently to changes in surface water; sites that adults abandoned became drier, while sites abandoned by immatures became wetter. However, there were no differences in NDWI of areas used by Shoebills before abandonment and newly selected sites, suggesting that Shoebills select areas with similar surface water. We hypothesise that the different responses to changes in surface water by immature and adult Shoebills are related to age-specific optimal foraging conditions and fishing techniques. Our study highlights the need to understand the movements of Shoebills throughout their life cycle to design successful conservation actions for this emblematic, yet poorly known, species.

Numerous bird species, often rare or endangered, rely on the presence of standing and downed deadwood for shelter, nesting, and foraging. Habitat quality was evaluated on the basis of deadwood volume, the density of large standing deadwood, and the space filling index (SFI). The SFI reflects the degree of space filling of the bottom layers taking into account tree trunks, seedlings, saplings, ground vegetation, stumps, and downed deadwood. Analysis encompassed all special protection areas (SPAs) in Poland (a total of 107 SPAs containing 7974 sample plots monitored under the National Forest Inventory). An additional in-depth analysis was conducted for 30 SPAs with the greatest share of forest habitats. The studied indicators varied substantially both between and within individual SPAs, with deadwood volume ranging from 1.3 to 50.5 m3 ha-1 (mean of 9.0 m3 ha-1) and the density of large standing deadwood (diameter at breast height ≥ 30 cm) from 0.1 to 16.0 ind ha-1 (mean of 2.2 ind ha-1). These values were relatively low compared to the density of living trees with corresponding dimensions (111 ind ha-1). SFI analysis indicated high or very high space filling of the bottom forest layers on 14-56% of sample plots in a given SPA. The presence of deadwood was found to be significantly positively affected by SPA location in the mountains, a greater proportion of sites with higher fertility, a greater share of forest area under strict protection, as well as higher stand volume within a given SPA. The correlation between deadwood volume and the density of birds (primary and secondary cavity nesters) in individual SPAs was positive (R = 0.60). As compared to lowland areas, SPAs in mountain areas are generally characterized by high stand volumes, a greater density of large living trees, and a greater amount of diverse deadwood. In those areas conservation measures should involve continuous monitoring and diagnosing of any problems associated with the populations of individual bird species; focused efforts should be implemented to support those species that exhibit unfavorable population trends. In most lowland SPAs measures aimed at the improvement of site conditions for birds must be more extensive than in the mountains, with a low abundance of dead trees (especially large ones). These parameters can be improved by retaining some senescent stands in managed forests until their natural death and implementing a strict protection regime in areas of high conservation value.

Sex chromosomes are a great example of a convergent evolution at the genomic level, having evolved dozens of times just within amniotes. An intriguing question is whether this repeated evolution was random, or whether some ancestral syntenic blocks have significantly higher chance to be co-opted for the role of sex chromosomes owing to their gene content related to gonad development. Here, we summarize current knowledge on the evolutionary history of sex determination and sex chromosomes in amniotes and evaluate the hypothesis of non-random emergence of sex chromosomes. The current data on the origin of sex chromosomes in amniotes suggest that their evolution is indeed non-random. However, this non-random pattern is not very strong, and many syntenic blocks representing putatively independently evolved sex chromosomes are unique. Still, repeatedly co-opted chromosomes are an excellent model system, as independent co-option of the same genomic region for the role of sex chromosome offers a great opportunity for testing evolutionary scenarios on the sex chromosome evolution under the explicit control for the genomic background and gene identity. Future studies should use these systems more to explore the convergent/divergent evolution of sex chromosomes. Mediterranean pastures are experiencing strong changes in management, involving shifts from sheep to cattle-based livestock systems. The impacts of such shifts on biodiversity are still poorly understood. Here, we sought to contrast the grazing regime, vegetation structure, bird species richness and abundance, between sheep and cattle grazed parcels, to understand the mechanisms through which management decisions impact farmland birds. During spring 2019, we characterized livestock management, bird populations and sward structure in 23 cattle and 27 sheep grazed parcels. We used a Structural Equation Model to infer the direct and indirect effects of sheep and cattle grazing on birds. Although no effects were found on overall species richness, there were species-specific responses to sheep and cattle grazed systems. Grazing pressure (variable integrating stocking rate and the number of days in the parcel) had negative impacts on the prevalence/abundance of Zitting Cisticola, Corn Bunting and Little Bustard, either directly or indirectly, through the effects of grazing pressure on vegetation height. Animal density and vegetation cover had direct positive effects in Galerida spp. and Common Quail, respectively. Zitting Cisticola and Little Bustard also showed a direct response to livestock type. Our study emphasizes the importance of grazing pressure as a driver of negative impacts for bird populations in Mediterranean grasslands. Since the ongoing transition from sheep to cattle-based systems involves increases in stocking rate, and therefore potentially higher grazing pressure, we propose a policy change to cap the maximum allowed grazing pressure. At the landscape scale, a mix of sheep and cattle grazed fields would be beneficial for maintaining bird diversity.

Cerebrospinal fluid (CSF) proteins regulate neurogenesis, brain homeostasis and participate in signalling during neuroinflammation. Even though birds represent valuable models for constitutive adult neurogenesis, current proteomic studies of the avian CSF are limited to chicken embryos. Here we use liquid chromatography-tandem mass spectrometry (nLC-MS/MS) to explore the proteomic composition of CSF and plasma in adult chickens (Gallus gallus) and evolutionarily derived parrots: budgerigar (Melopsittacus undulatus) and cockatiel (Nymphicus hollandicus). Because cockatiel lacks a complete genome information, we compared the cross-species protein identifications using the reference proteomes of three model avian species: chicken, budgerigar and zebra finch (Taeniopygia guttata) and found the highest identification rates when mapping against the phylogenetically closest species, the budgerigar. In total, we identified 483, 641 and 458 unique proteins consistently represented in the CSF and plasma of all chicken, budgerigar and cockatiel conspecifics, respectively. Comparative pathways analyses of CSF and blood plasma then indicated clusters of proteins involved in neurogenesis, neural development and neural differentiation overrepresented in CSF in each species. This study provides the first insight into the proteomics of adult avian CSF and plasma and brings novel evidence supporting the adult neurogenesis in birds.

The non-breeding period of pelagic seabirds, and particularly the moulting stage, is an important, but understudied part of their annual cycle as they are hardly accessible outside of the breeding period. Knowledge about the moulting ecology of seabirds is important to understand the challenges they face outside and within the breeding season. Here, we combined stable carbon (δ13C) and oxygen (δ18O) signatures of rectrices grown during the non-breeding period of two pairs of storm-petrel species breeding in the northern (European storm-petrel, Hydrobates pelagicus, ESP; Leach's storm-petrel, Hydrobates leucorhous, LSP) and southern (black-bellied storm-petrel, Fregetta tropica, BBSP; Wilson's storm-petrel, Oceanites oceanicus, WSP) hemispheres to determine differences in moulting ranges within and between species. To understand clustering patterns in δ13C and δ18O moulting signatures, we examined various variables: species, sexes, years, morphologies (feather growth rate, body mass, tarsus length, wing length) and δ15N. We found that different factors could explain the differences within and between the four species. We additionally employed a geographical distribution prediction model based on oceanic δ13C and δ18O isoscapes, combined with chlorophyll-a concentrations and observational data to predict potential moulting areas of the sampled feather type. The northern species were predicted to moult in temperate and tropical Atlantic zones. BBSP was predicted to moult on the southern hemisphere north of the Southern Ocean, while WSP was predicted to moult further North, including in the Arctic and northern Pacific. While moulting distribution can only be estimated on large geographical scales using δ13C and δ18O, validating predictive outcomes with food availability proxies and observational data may provide valuable insights into important moulting grounds. Establishing those, in turn, is important for conservation management of elusive pelagic seabirds.

The notarium is the structure formed by fusion of the dorsal vertebrae which occurred independently in pterosaurs and birds. This ankylosis usually involves two to six elements and in many cases, also includes the last cervical vertebra. Fusion can occur in different degrees, uniting the vertebral centra, the neural spines, the transverse processes, the ventral processes, or a combination of these sites. A detailed assessment of the fusion process of pterosaur dorsal vertebrae is still lacking. Here we identify the fusion sequence of pterosaur notarial elements, demonstrating the order of ossification in vertebral bodies and neural spines based on fossils and extant birds. In both Pterosauria and Aves, the notarium generally develops in a antero-posterior direction, but the actual order of each fusion locus may present slight variations. Based on our data, we were able to identify seven developmental stages in the notarium formation, with broad implications for the prediction of ontogenetic stages for the Pterosauria. In addition, we report the occurrence of a notarium in Ardeadactylus longicollum (Kimmeridgian, Southern Germany), the oldest occurrence of this structure in pterosaurs.

Introduction: Migration of people from rural environments to cities has accelerated urbanization and modified the landscape as well as the ecological processes and communities in these areas. The Costa Rican endemic Cabanis´s Ground-Sparrow (Melozone cabanisi) is a species of limited distribution restricted to the "Gran Area Metropolitana", which is the biggest urban settlement of the country. This area has experimented and still experiment an ongoing fragmentation and loss of habitat used by this species (coffee plantations, shrubs, and thickets). Objective: To determine the effects of urbanization on habitat abundance and spatial pattern for the occurrence of Melozone cabanisi. Methods: We modeled the area of potentially suitable habitat for this species in Costa Rica using occurrence and bioclimatic data. Then, we estimated the actual suitable habitat using land cover type layers. Finally, we analyzed the connectivity among the actual suitable habitat patches using single-patch and multi-patch approaches. Results: From the area of potentially suitable habitat estimated by the bioclimatic model, 74 % were urban areas that are unsuitable for Melozone cabanisi. The largest suitable patches within urban areas were coffee plantations; which also were crucial for maintaining connectivity between habitat patches along the species' range. Conclusions: To preserve and protect the Melozone cabanisi, these areas must be taken into consideration by decision-makers in the present and future management plans. We recommend avoiding change shrubs and thickets to urban cover to preserve the occurrence of Melozone cabanisi, and implement a program for the payment of environmental services to landholders, supported by the local governments, to protect those habitats in urban contexts.


Introducción: La migración desde ambientes rurales hacia las ciudades ha incrementado la urbanización. Esto ha modificado el paisaje, así como los procesos ecológicos y comunidades dentro de estas áreas. El Cuatro-ojos de Jupa-roja (Melozone cabanisi) es una especie distribuida principalmente al interior del asentamiento urbano más grande de Costa Rica. Hasta el presente esta área sigue experimentando fragmentación y pérdida del hábitat utilizado por esta especie (plantaciones de café, charrales y tacotales). Objetivo: Determinar los efectos de la urbanización sobre la cantidad de hábitat y su distribución espacial, basada en datos de presencia para M. cabanisi. Métodos: Modelamos el hábitat potencialmente adecuado para M. cabanisi utilizando datos bioclimáticos y de presencia. Luego estimamos el hábitat real utilizando el hábitat potencialmente adecuado y las capas de cobertura del suelo. Finalmente analizamos la conectividad entre los parches de hábitat real utilizando un enfoque multi y mono-parche. Resultados: Del área del hábitat potencialmente adecuado estimada por el modelo bioclimático, 74 % fueron áreas urbanas, lo que consideramos es un porcentaje inadecuado para M. cabanisi. Los parches más grandes de hábitat real dentro de las áreas urbanas fueron plantaciones de café, que a su vez fueron cruciales para mantener la conectividad entre los parches a lo largo del rango de distribución de la especie. Conclusiones: Para conservar y proteger a M. cabanisi, los tomadores de decisiones deben tener en cuenta los charrales, tacotales y cafetales dentro de la distribución de las especies en los planes de gestión presentes y futuros, evitando su cambio a coberturas urbanas.

The brain is an energetically costly organ that consumes a disproportionate amount of resources. Species with larger brains relative to their body size have slower life histories, with reduced output per reproductive event and delayed development times that can be offset by increasing behavioral flexibility. The "cognitive buffer" hypothesis maintains that large brain size decreases extrinsic mortality due to greater behavioral flexibility, leading to a longer lifespan. Alternatively, slow life histories, and long lifespan can be a pre-adaptation for the evolution of larger brains. Here, we use phylogenetic path analysis to contrast different evolutionary scenarios and disentangle direct and indirect relationships between brain size, body size, life history, and longevity across 339 altricial and precocial bird species. Our results support both a direct causal link between brain size and lifespan, and an indirect effect via other life history traits. These results indicate that large brain size engenders longer life, as proposed by the "cognitive buffer" hypothesis.

Dioxin-like compounds (DLCs) cause early life stage mortality of vertebrates through activation of the aryl hydrocarbon receptor (AhR). A prior study developed a cross-species quantitative adverse outcome pathway (qAOP) which can predict full dose-response curves of early life stage mortality for any species of bird or fish exposed to DLCs using the species- and chemical-specific 50% effect concentration (EC50) from an in vitro AhR transactivation assay with COS-7 cells. However, calculating a reliable EC50 for input into this qAOP requires the maximal response of the concentration-response curve to be known, which is not always possible for low-potency agonists, such as some polychlorinated biphenyls (PCBs). To enable predictions for these low-potency agonists, the present study revised this qAOP to use the effect concentration threshold (ECThreshold ) from the in vitro AhR transactivation assay as input. Significant linear relationships were demonstrated between ECThreshold and the dose to cause 0, 10, 50, or 100% mortality among early life stages of 3 species of birds and 7 species of fish for 4 DLCs: 2,3,7,8-tetrachlorodibenzo-p-dioxin, PCB 126, PCB 77, and PCB 105. These 4 linear relationships were combined to form the revised qAOP. This qAOP using the ECThreshold enables prediction of experimental dose-response curves for lower-potency agonists to within an order of magnitude on average, but the prior qAOP using EC50 predicts experimental dose-response curves for higher-potency agonists with greater accuracy. Differences in avian sensitivity to dioxin-like compounds (DLCs) are directly attributable to the identities of amino acids at two sites within the ligand binding domain (LBD) of the aryl hydrocarbon receptor 1 (AHR1). Recent work suggests that by influencing avian exposure to naturally occurring dioxins, differences in diet, habitat, and migration may have influenced the evolution of three AHR1 LBD genotypes in birds: type 1 (high sensitivity), type 2 (moderate sensitivity), and type 3 (low sensitivity). Using a boosted regression tree (BRT) analysis, we built on previous work by examining the relationship between a comprehensive set of 17 species traits, phylogeny, and the AHR1 LBD across 89 avian species. The 17 traits explained a combined 74% of the model deviance, while phylogenetic relatedness explained only 26%. The strongest predictors of AHR1 LBD were incubation period and habitat type. We found that type 3 birds tended to occupy aquatic habitats, and, uniquely, we also found that type 3 birds tended to have slower developmental rates. We speculate that this reflects higher evolutionary exposure to naturally occurring dioxins in waterbirds and species with K-selected life histories. This study highlights the value of trait-based approaches in helping to understand differing avian species sensitivities to environmental contaminants.

Hummingbirds are essential pollinators in many ecosystems, making their conservation critical. As is the case with many species, hummingbirds are now facing a variety of challenges resulting from anthropogenic changes. As populations shift and species interactions change, disease is likely to pose a significant threat. There is a basic understanding of which pathogens currently affect a variety of hummingbird species, however there is a paucity of information about their immune systems capacity to kill pathogens and what specific factors may affect immunity. The objective of this study was to gain a basic understanding of the effect of age, sex, and molt on the constitutive innate immunity of hummingbirds. An in vitro assay was used to assess the microbiocidal capacity of the whole blood of Anna's Hummingbirds (Calypte anna) against three different microbes: Escherichia coli (E. coli), Staphylococcus aureus (S. aureus) and Candida albicans (C. albicans). The effect of age, sex and molt on anti-microbial capacity varied based on the microbe type. After-hatch-year birds tended to have better anti-microbial capacity compared to hatch-year birds. Male birds had higher anti-microbial activity than female birds, although this was not observed against C. albicans. Molting birds had a weaker antimicrobial activity against E. coli and S. aureus than birds that were not molting. These results represent an important first step towards defining the parameters of constitutive innate immunity of Anna's Hummingbirds as well as providing important knowledge about factors that should be considered when evaluating the health of wild populations.
